Article Citation - Scopus: 30Thermochemistry of Alkali Metal Cation Interactions With Histidine: Influence of the Side Chain(2012-11-26) Armentrout, Peter B.; Citir, Murat; Chen, Yu; Rodgers, Mary T.The interactions of alkali metal cations (M+ = Na+, K+, Rb+, Cs+) with the amino acid histidine (His) are examined in detail. Experimentally, bond energies are determined using threshold collision-induced dissociation of the M+(His) complexes with xenon in a guided ion beam tandem mass spectrometer. Analyses of the energy dependent cross sections provide 0 K bond energies of 2.31 ± 0.11, 1.70 ± 0.08, 1.42 ± 0.06, and 1.22 ± 0.06 eV for complexes of His with Na+, K+, Rb+, and Cs+, respectively. All bond dissociation energy (BDE) determinations include consideration of unimolecular decay rates, internal energy of reactant ions, and multiple ion-neutral collisions. These experimental results are compared to values obtained from quantum chemical calculations conducted previously at the MP2(full)/6-311+G(2d,2p), B3LYP/6-311+G(2d,2p), and B3P86/6-311+G(2d,2p) levels with geometries and zero point energies calculated at the B3LYP/6-311+G(d,p) level where Rb and Cs use the Hay-Wadt effective core potential and basis set augmented with additional polarization functions (HW*). Additional calculations using the def2-TZVPPD basis set with B3LYP geometries were conducted here at all three levels of theory. Either basis set yields similar results for Na+(His) and K+(His), which are in reasonable agreement with the experimental BDEs. For Rb+(His) and Cs +(His), the HW* basis set and ECP underestimate the experimental BDEs, whereas the def2-TZVPPD basis set yields results in good agreement. The effect of the imidazole side chain on the BDEs is examined by comparing the present results with previous thermochemistry for other amino acids. Although cisplatin is known as the first-generation platinum-based chemotherapy inhibitor, the wide use of cisplatin eventually leads to drug resistance, which is the biggest impediment to cancer chemotherapy. Histone deacetylase enzyme (HDAC) inhibitors have the ability to induce cell cycle arrest and apoptosis in different types of cancer, which stands as a promising alternative for those cancer patients not appropriate for intensive chemotherapy. This study concluded that there was a significant decrease in the proliferation of MOLM-13 and MV4-11 FLT3-ITD+ AML cell lines with the increasing SAHA and cisplatin concentrations in 48 hours using MTT cell proliferation assay. Moreover, the combination of SAHA and cisplatin led to a reduction in the proliferation of both cell lines correlated with the synergistic effect of the two drugs depending on the combination index (CI). Furthermore, investigating apoptosis for combined administration resulted in increased induction of apoptosis by Annexin-V/PI double staining. In conclusion, although additional studies are needed to fully elucidate the molecular mechanism underlying this combination, we propose a new approach to targeting AML, as AML increases over time with drug resistance and the consequent year-on-year increase in patient mortality. © 2025 Elsevier B.V., All rights reserved.Article Citation - Scopus: 25Synthesis and Comprehensive in Vivo Activity Profiling of Olean-12-en-28-ol, 3β-Pentacosanoate in Experimental Autoimmune Encephalomyelitis: A Natural Remyelinating and Anti-Inflammatory Agent(American Chemical Society, 2023-01-04) Şenol, Halil; Ozgun-Acar, Özden; Daǧ, Aydan; Eken, Ahmet; Guner, Hüseyin; Aykut, Zaliha Gamze; Sen, AlaattinMultiple sclerosis (MS) treatment has received much attention, yet there is still no certain cure. We herein investigate the therapeutic effect of olean-12-en-28-ol, 3β-pentacosanoate (OPCA) on a preclinical model of MS. First, OPCA was synthesized semisynthetically and characterized. Then, the mice with MOG<inf>35-55</inf>-induced experimental autoimmune/allergic encephalomyelitis (EAE) were given OPCA along with a reference drug (FTY720). Biochemical, cellular, and molecular analyses were performed in serum and brain tissues to measure anti-inflammatory and neuroprotective responses. OPCA treatment protected EAE-induced changes in mouse brains maintaining blood-brain barrier integrity and preventing inflammation. Moreover, the protein and mRNA levels of MS-related genes such as HLD-DR1, CCL5, TNF-α, IL6, and TGFB1 were significantly reduced in OPCA-treated mouse brains. Notably, the expression of genes, including PLP, MBP, and MAG, involved in the development and structure of myelin was significantly elevated in OPCA-treated EAE. Furthermore, therapeutic OPCA effects included a substantial reduction in pro-inflammatory cytokines in the serum of treated EAE animals. Lastly, following OPCA treatment, the promoter regions for most inflammatory regulators were hypermethylated. The objective is to increase the control efficiency of the human–machine interface and afford greater control of the prosthetic hand. The process works as follows: EMG biomedical signals acquired from Myoware sensors positioned on the relevant muscles are sent to the robot that consist of hand, Arduino and MATLAB program, which computes and controls the hand position in free space along with hand grasping operations. The Myoware device acquires muscle signals and sends them to the Arduino. The Arduino analyzes the received signals, based on which it controls the motor movement. In this design, the muscle signals are read and saved in a MATLAB system file. After program processing on the industrial hand which is applied by MATLAB simulation, the corresponding movement is transferred to the hand, enabling movements, such as, hand opening and closing according to the signal stored in the MATLAB system. In this study, hand and fingerprints were designed using a three-dimensional printer by separate recording finger and thumb signals. The muscle signals were then analyzed in order to obtain peak signal points and convert them into data. Showe, LouiseIn our earlier study, we proposed a novel feature selection approach, Recursive Cluster Elimination with Support Vector Machines (SVM-RCE) and implemented this approach in Matlab. Interest in this approach has grown over time and several researchers have incorporated SVM-RCE into their studies, resulting in a substantial number of scientific publications. This increased interest encouraged us to reconsider how feature selection, particularly in biological datasets, can benefit from considering the relationships of those genes in the selection process, this led to our development of SVM-RCE-R. SVM-RCE-R, further enhances the capabilities of SVM-RCE by the addition of a novel user specified ranking function. This ranking function enables the user to stipulate the weights of the accuracy, sensitivity, specificity, f-measure, area under the curve and the precision in the ranking function This flexibility allows the user to select for greater sensitivity or greater specificity as needed for a specific project. The usefulness of SVM-RCE-R is further supported by development of the maTE tool which uses a similar approach to identify MicroRNA (miRNA) targets. We have also now implemented the SVM-RCE-R algorithm in Knime in order to make it easier to applyThe use of SVM-RCE-R in Knime is simple and intuitive and allows researchers to immediately begin their analysis without having to consult an information technology specialist. The input for the Knime implemented tool is an EXCEL file (or text or CSV) with a simple structure and the output is also an EXCEL file. The Knime version also incorporates new features not available in SVM-RCE. The results show that the inclusion of the ranking function has a significant impact on the performance of SVM-RCE-R. The human gut microbiome plays an important role in the development of CRC and serves as a biomarker for early detection and treatment. This research effort focuses on the identification of potential taxonomic biomarkers of CRC using a grouping-based feature selection method. Additionally, this study investigates the effect of incorporating biological domain knowledge into the feature selection process while identifying CRC-associated microorganisms. Conventional feature selection techniques often fail to leverage existing biological knowledge during metagenomic data analysis. To address this gap, we propose taxonomy-based Grouping Scoring Modeling (G-S-M) method that integrates biological domain knowledge into feature grouping and selection. In this study, using metagenomic data related to CRC, classification is performed at three taxonomic levels (genus, family and order). The MetaPhlAn tool is employed to determine the relative abundance values of species in each sample. Comparative performance analyses involve six feature selection methods and four classification algorithms. When experimented on two CRC associated metagenomics datasets, the highest performance metric, yielding an AUC of 0.90, is observed at the genus taxonomic level. At this level, 7 out of top 10 groups (Parvimonas, Peptostreptococcus, Fusobacterium, Gemella, Streptococcus, Porphyromonas and Solobacterium) were commonly identified for both datasets. Moreover, the identified microorganisms at genus, family, and order levels are thoroughly discussed via refering to CRC-related metagenomic literature. Tricyclic antidepressants (TCAs) are used to alleviate remaining symptoms in patients already receiving IBD therapy or with quiescent inflammation. The cytochrome P4502D6 enzyme is involved in the metabolism of TCAs. Hence, it is crucial to investigate the role of CYP2D6 in 5-ASA metabolism. Initially, in silico analysis involving the docking of 5-ASA to CYP2D6 and molecular dynamics simulations was conducted. Next, the rate of O-demethylation of a nonfluorescent probe 3-[2-(N,N-diethyl-N-methylammonium)-ethyl]-7-methoxy-4-methylcoumarin (AMMC) into a fluorescent metabolite AMHC (3-[2-(N,N-diethyl-N-methylammonium)ethyl]-7-hydroxy-4-methylcoumarin) was optimized with baculosomes co-expressing human CYP2D6 and human P450 oxidoreductase (hCPR) to monitor CYP2D6 activity in a microtiter plate assay. The apparent Km and Vmax were found to be 1.30 μM and 32.68 pmol/min/mg of protein for the O-demethylation of AMMC to AMHC, and the reaction was linear for 40 min. Then, nonselective inhibition of CYP2D6 activity with various concentrations of 5-ASA was detected. Finally, the conversion of AMMC to metabolites was analyzed by HPLC-ESI-MS/MS spectrometry, and none were identified. Thus, this study suggests that concurrent use of mesalamine with TCA may lead to adverse effects, and CYP2D6 genotyping should be routinely performed on these patients to eliminate possible threats. © 2025 Elsevier B.V., All rights reserved.Article Citation - Scopus: 2Improving Short-Term Memory Performance of Healthy Young Males Using Alpha Band Neurofeedback(International Society for Neurofeedback and Research, 2019-03-24) Gökşin, Barış; Yilmaz, Bulent; İçöz, KutayTo examine whether it was possible to improve short-term memory performance of healthy participants by increasing relative alpha band power (7–11.5 Hz) using neurofeedback, we first converted a commercial EEG device (EmotivEpoc) to a neurofeedback tool and collected data from 11 healthy Turkish male graduate students in five neurofeedback sessions. Before and after neurofeedback training, a memorization task using 10 English words and their Turkish meanings was applied to all participants. The results indicated that 6 out of 11 participants were able to enhance their relative alpha band power with respect to other bands in the frequency spectrum during neurofeedback sessions. Although there was no obvious improvement in their short-term memory performance, we may conclude that neurofeedback training was beneficial for the participants to focus their minds consciously. However, it is not easy to mention that neurofeedback training certainly improved or was irrelevant with short-term memory performance. This study is important in the sense that for such a focused group the use of a commercial, customized low-cost EEG device was shown to be feasible for neurofeedback training sessions. © 2019 Elsevier B.V., All rights reserved.Article Citation - Scopus: 5Hyperplastic and Tubular Polyp Classification Using Machine Learning and Feature Selection(Elsevier B.V., 2024) Doǧan, Refika Sultan; Akay, Ebru; Doǧan, Serkan; Yilmaz, BulentPurpose: The aim of this study is to develop an effective approach for differentiating between hyperplastic and tubular adenoma colon polyps, which is one of the most difficult tasks in colonoscopy procedures. The main research challenge is how to improve the classification of these polyp subtypes applying various focusing levels on the polyp images, data preprocessing approaches, and classification algorithms. Methods: This study employed 202 colonoscopy videos from a total of 201 patients, focusing on 59 videos containing hyperplastic and tubular adenoma polyps. Manually extract key frames and several feature extraction and classification techniques were applied. The influence of different datasets with various focuses as well as data preprocessing steps on the performance of classification was examined, and AUC values were calculated using ten classifiers. Results: The study discovered that the optimal dataset, data preprocessing method, and classification algorithm all had significant effects on classification results. The Random Forest model with the Recursive Feature Elimination (RFE) feature selection approach, for example, consistently outperformed other models and achieved the highest AUC value of 0.9067. In terms of accuracy, F1 score, recall, and AUC, the suggested model outperformed a gastroenterologist, nevertheless precision remained slightly lower. Conclusion: This study emphasizes the importance of dataset selection, data preprocessing, and feature selection in enhancing the classification of difficult colon polyp subtypes. This study aims to characterize genetic variants in genes involved in the PUKIAKT signaling pathway, which plays a critical role in lymphangiogenesis. 408 patients diagnosed with primary lymphedema were sequenced usinga next-generation sequencing (NGS) gene panel composed of 28 diagnostic genes and 71 candidate genes. The analysis revealed six variants in genes RFLN, ARAP3,CDHS and K1F11. Five of these variants have never been reported in the literature. All these genes have been correlated to lymphatic activity and are involved in the P13K/AKT pathway. As the P13K/AKT signaling pathway plays an essential role in lymphangiogenesis and lymphatic function, genetic variants in genes correlated to this pathway could lead to lymphedema. Our findings underscore the potential of the P13K/AKT pathway in lymphedema pathogenesis, supporting the role of RELN,ARAP3,CDH5,and KIF11 as diagnostic and therapeutic targets. © 2024 Elsevier B.V., All rights reserved.
