    Synthesis, Cytotoxic and Antimicrobial Activities of Novel Cobalt and ZINC Complexes of Benzimidazole Derivatives

    In this study fourteen novel cobalt (II) or zinc (II) complexes of benzimidazoles were synthesized from the 1-(4-substitutedbenzyl)-1H-benzimidazoles and CoCl2.6H(2)O or ZnCl2. Cytotoxic activities of novel complexes were investigated against lung cancer cells (A549) and BEAS-2B. Three of the examined compounds (1, 4 and 5) showed high cytotoxic activity against A549. While the IC50 of the cisplatin was 2.56 pg/mL for A549 cells at 72 h, the IC50 values of compounds 1, 4 and 5 were 1.97, 1.87 and 1.9 mu g/mL, respectively. IC50 values of these compounds for BEAS-2B cells were higher than the IC50 values for A549. While the IC50 values for BEAS-2B cells were 59.8, 24.5 and 32.67 mu g/mL, respectively, the IC50 of the cisplatin was determined as 2.53 pgimL in the present work.     Prediction of Colorectal Cancer Based on Taxonomic Levels of Microorganisms and Discovery of Taxonomic Biomarkers Using the Grouping-Scoring (G-S-M) Approach

    Colorectal cancer (CRC) is one of the most prevalent forms of cancer globally. The human gut microbiome plays an important role in the development of CRC and serves as a biomarker for early detection and treatment. This research effort focuses on the identification of potential taxonomic biomarkers of CRC using a grouping-based feature selection method. Additionally, this study investigates the effect of incorporating biological domain knowledge into the feature selection process while identifying CRC-associated microorganisms. Conventional feature selection techniques often fail to leverage existing biological knowledge during metagenomic data analysis. To address this gap, we propose taxonomy-based Grouping Scoring Modeling (G-S-M) method that integrates biological domain knowledge into feature grouping and selection. In this study, using metagenomic data related to CRC, classification is performed at three taxonomic levels (genus, family and order). The MetaPhlAn tool is employed to determine the relative abundance values of species in each sample. Comparative performance analyses involve six feature selection methods and four classification algorithms. When experimented on two CRC associated metagenomics datasets, the highest performance metric, yielding an AUC of 0.90, is observed at the genus taxonomic level. At this level, 7 out of top 10 groups (Parvimonas, Peptostreptococcus, Fusobacterium, Gemella, Streptococcus, Porphyromonas and Solobacterium) were commonly identified for both datasets. Moreover, the identified microorganisms at genus, family, and order levels are thoroughly discussed via refering to CRC-related metagenomic literature. This study not only contributes to our understanding of CRC development, but also highlights the applicability of taxonomy-based G-S-M method in tackling various diseases. © 2025 Elsevier B.V., All rights reserved.

    Metabolic Imaging Based Sub-Classification of Lung Cancer

    Lung cancer is one of the deadliest cancer types whose 84% is non-small cell lung cancer (NSCLC). In this study, deep learning-based classification methods were investigated comprehensively to differentiate two subtypes of NSCLC, namely adenocarcinoma (ADC) and squamous cell carcinoma (SqCC). The study used 1457 F-18-FDG PET images/slices with tumor from 94 patients (88 men), 38 of which were ADC and the rest were SqCC. Three experiments were carried out to examine the contribution of peritumoral areas in PET images on subtype classification of tumors. We assessed multilayer perceptron (MLP) and three convolutional neural network (CNN) models such as SqueezeNet, VGG16 and VGG19 using three kinds of images in these experiments: 1) Whole slices without cropping or segmentation, 2) cropped image portions (square subimages) that include the tumor and 3) segmented image portions corresponding to tumors using random walk method. Several optimizers and regularization methods were used to optimize each model for the diagnostic classification. The classification models were trained and evaluated by performing stratified 10-fold cross validation, and F-score and area-under-curve (AUC) metrics were used to quantify the performance. According to our results, it is possible to say that inclusion of peritumoral regions/tissues both contributes to the success of models and makes segmentation effort unnecessary. To the best of our knowledge, deep learning-based models have not been applied to the subtype classification of NSCLC in PET imaging, therefore, this study is a significant cornerstone providing thorough comparisons and evaluations of several deep learning models on metabolic imaging for lung cancer. Even simpler deep learning models are found promising in this domain, indicating that any improvement in deep learning models in machine learning community can be reflected well in this domain as well.

    Lung Cancer Subtype Differentiation From Positron Emission Tomography Images

    Lung cancer is one of the deadly cancer types, and almost 85% of lung cancers are nonsmall cell lung cancer (NSCLC). In the present study we investigated classification and feature selection methods for the differentiation of two subtypes of NSCLC, namely adenocarcinoma (ADC) and squamous cell carcinoma (SqCC). The major advances in understanding the effects of therapy agents suggest that future targeted therapies will be increasingly subtype specific. We obtained positron emission tomography (PET) images of 93 patients with NSCLC, 39 of which had ADC while the rest had SqCC. Random walk segmentation was applied to delineate three-dimensional tumor volume, and 39 texture features were extracted to grade the tumor subtypes. We examined 11 classifiers with two different feature selection methods and the effect of normalization on accuracy. The classifiers we used were the k-nearest-neighbor, logistic regression, support vector machine, Bayesian network, decision tree, radial basis function network, random forest, AdaBoostM1, and three stacking methods. To evaluate the prediction accuracy we performed a leave-one-out cross-validation experiment on the dataset. We also considered optimizing certain hyperparameters of these models by performing 10-fold cross-validation separately on each training set. We found that the stacking ensemble classifier, which combines a decision tree, AdaBoostM1, and logistic regression methods by a metalearner, was the most accurate method for detecting subtypes of NSCLC, and normalization of feature sets improved the accuracy of the classification method.

    CSA-DE-LR Enhancing Cardiovascular Disease Diagnosis With a Novel Hybrid Machine Learning Approach

    Cardiovascular diseases (CVD) are a leading cause of mortality globally, necessitating the development of efficient diagnostic tools. Machine learning (ML) and metaheuristic algorithms have become prevalent in addressing these challenges, providing promising solutions in medical diagnostics. However, traditional ML approaches often need to be improved in feature selection and optimization, leading to suboptimal performance in complex diagnostic tasks. To overcome these limitations, this study introduces a new hybrid method called CSA-DE-LR, which combines the clonal selection algorithm (CSA) and differential evolution (DE) with logistic regression. This integration is designed to optimize logistic regression weights efficiently for the accurate classification of CVD. The methodology employs three optimization strategies based on the F1 score, the Matthews correlation coefficient (MCC), and the mean absolute error (MAE). Extensive evaluations on benchmark datasets, namely Cleveland and Statlog, reveal that CSA-DELR outperforms state-of-the-art ML methods. In addition, generalization is evaluated using the Breast Cancer Wisconsin Original (WBCO) and Breast Cancer Wisconsin Diagnostic (WBCD) datasets. Significantly, the proposed model demonstrates superior efficacy compared to previous research studies in this domain. This study’s findings highlight the potential of hybrid machine learning approaches for improving diagnostic accuracy, offering a significant advancement in the fields of medical data analysis and CVD diagnosis. © 2024 Elsevier B.V., All rights reserved.

    CCPred: Global and Population-Specific Colorectal Cancer Prediction and Metagenomic Biomarker Identification at Different Molecular Levels Using Machine Learning Techniques

    Colorectal cancer (CRC) ranks as the third most common cancer globally and the second leading cause of cancer-related deaths. Recent research highlights the pivotal role of the gut microbiota in CRC development and progression. Understanding the complex interplay between disease development and metagenomic data is essential for CRC diagnosis and treatment. Current computational models employ machine learning to identify metagenomic biomarkers associated with CRC, yet there is a need to improve their accuracy through a holistic biological knowledge perspective. This study aims to evaluate CRC-associated metagenomic data at species, enzymes, and pathway levels via conducting global and population-specific analyses. These analyses utilize relative abundance values from human gut microbiome sequencing data and robust classification models are built for disease prediction and biomarker identification. For global CRC prediction and biomarker identification, the features that are identified by SelectKBest (SKB), Information Gain (IG), and Extreme Gradient Boosting (XGBoost) methods are combined. Population-based analysis includes within-population, leave-one-dataset-out (LODO) and cross-population approaches. Four classification algorithms are employed for CRC classification. Random Forest achieved an AUC of 0.83 for species data, 0.78 for enzyme data and 0.76 for pathway data globally. On the global scale, potential taxonomic biomarkers include ruthenibacterium lactatiformanas; enzyme biomarkers include RNA 2′ 3′ cyclic 3′ phosphodiesterase; and pathway biomarkers include pyruvate fermentation to acetone pathway. This study underscores the potential of machine learning models trained on metagenomic data for improved disease prediction and biomarker discovery.     Paclitaxel-Loaded Polycaprolactone Nanoparticles for Lung Tumors: Formulation, Comprehensive In Vitro Characterization, and Release Kinetic Studies

    Objective: Today, cancer is still among the most common chronic diseases. Nanoparticular drug delivery systems prepared with biocompatible and biodegradable polymers such as polycaprolactone are rational solution for anticancer agents with poor solubility and low bioavailability. The aim of this study is to prepare paclitaxel-loaded polycaprolactone nanoparticles, which is known to be a potent anticancer, and to elucidate in vitro characteristics and release kinetic mechanisms. Material and Method: It was aimed to prepare paclitaxel-loaded polycaprolactone nanoparticles by nanoprecipitation. Preformulation studies were carried out with different molecular weights of polycaprolactone (Mw: 14.000, Mw: 80.000). Nanoparticles were coated with Chitosan or Poly-l-lysine to obtain cationic surface charge and to increase cellular interaction. Comprehensive characterization of formulations and release kinetic studies were performed. Result and Discussion: The particle size of the formulations ranged from 188 nm to 383 nm. Encapsulation efficiency increased to 77% in different formulations. SEM analysis confirmed the nanoparticles were spherical. Within the scope of in vitro release studies, the release continued for up to 96 hours and less than 50% of the therapeutic load was released in the first 24 hours. Mathematical modeling indicated that the release kinetics fit more than one model with the Korsmeyer-Peppas, Peppas-Sahlin and Weibull models, which show high correlation. © 2023 Elsevier B.V., All rights reserved.
