As the genotyping individuals get cheaper and easier following the developments in genomic technologies, genome-wide association studies (GWAS) emerged. By this means, via studying big-sized case-control groups for a specific disease, potential genetic variations, single nucleotide polymorphisms (SNPs) are identified. Although several genetic risk factors are identified for Behçet's disease with the help of these studies via scanning around a million of SNPs, these variations could only explain up to 20% of the disease's genetic risk. In this study, for Behçet's disease classification, via comparing all the SNPs genotyped in GWAS, with the SNPs selected via using genetic knowledge, gain ratio and information gain; both reduction in the feature size and improvement in the classification accuracy is aimed. Also, using different classification algorithms such as random forest, k-nearest neighbour and logistic regression, their effects on the classification accuracy are investigated. Our results showed that compared to other feature selection methods, with at least 81% success rate, the selection of the SNPs using the genetic information (of their GWAS p-values, indicating the significance of the SNP against the disease) provides 15% to 42% improvement in all classification algorithms. This improvement is statistically sound. While gain ratio and information gain feature selection techniques yield similar classification accuracies, the models using all SNPs could not exceed 50% accuracies and results in the worst performance. © 2019 Elsevier B.V., All rights reserved.Article Citation - WoS: 2Citation - Scopus: 3Multi Fragment Melting Analysis System (MFMAS) for One-Step Identification of Lactobacilli(Elsevier, 2020-10) Kesmen, Zulal; Kilic, Ozge; Gormez, Yasin; Celik, Mete; Bakir-Gungor, BurcuThe accurate identification of lactobacilli is essential for the effective management of industrial practices associated with lactobacilli strains, such as the production of fermented foods or probiotic supplements. For this reason, in this study, we proposed the Multi Fragment Melting Analysis System (MFMAS)-lactobacilli based on high resolution melting (HRM) analysis of multiple DNA regions that have high interspecies heterogeneity for fast and reliable identification and characterization of lactobacilli. The MFMAS-lactobacilli is a new and customized version of the MFMAS, which was developed by our research group. MFMAS-lactobacilli is a combined system that consists of i) a ready-to-use plate, which is designed for multiple HRM analysis, and ii) a data analysis software, which is used to characterize lactobacilli species via incorporating machine learning techniques. Simultaneous HRM analysis of multiple DNA fragments yields a fingerprint for each tested strain and the identification is performed by comparing the fingerprints of unknown strains with those of known lactobacilli species registered in the MFMAS. In this study, a total of 254 isolates, which were recovered from fermented foods and probiotic supplements, were subjected to MFMAS analysis, and the results were confirmed by a combination of different molecular techniques. All of the analyzed isolates were exactly differentiated and accurately identified by applying the single-step procedure of MFMAS, and it was determined that all of the tested isolates belonged to 18 different lactobacilli species. The individual analysis of each target DNA region provided identification with an accuracy range from 59% to 90% for all tested isolates. However, when each target DNA region was analyzed simultaneously, perfect discrimination and 100% accurate identification were obtained even in closely related species. As a result, it was concluded that MFMAS-lactobacilli is a multi-purpose method that can be used to differentiate, classify, and identify lactobacilli species. While a miRNA can target hundreds of messenger RNA (mRNAs), an mRNA can be targeted by different miRNAs, not to mention that a single miRNA might have various binding sites in an mRNA sequence. Therefore, it is quite involved to investigate miRNAs experimentally. Thus, machine learning (ML) is frequently used to overcome such challenges. The key parts of a ML analysis largely depend on the quality of input data and the capacity of the features describing the data. Previously, more than 1000 features were suggested for miRNAs. Here, it is shown that using 36 features representing the RNA secondary structure and its dynamic 3D graphical representation provides up to 98% accuracy values. In this study, a new approach for ML-based miRNA prediction is proposed. Thousands of models are generated through classification of known human miRNAs and pseudohairpins with 3 classifiers: decision tree, naive Bayes, and random forest. Although the method is based on human data, the best model was able to correctly assign 96% of nonhuman hairpins from MirGeneDB, suggesting that this approach might be useful for the analysis of miRNAs from other species.Conference Object Citation - WoS: 16Citation - Scopus: 20Machine Learning Analysis of Inflammatory Bowel Disease-Associated Metagenomics Dataset(Institute of Electrical and Electronics Engineers Inc., 2018-09) Hacilar, Hilal; Nalbantoĝlu, Özkan Ufuk; Bakir-Güngör, BurcuThere is an ongoing interplay between humans and our microbial communities. The microorganisms living in our gut produce energy from our food, strengthen our immune system, break down foreign products, and release metabolites and hormones, which are significant for regulating our physiology. The shifts away from this 'healthy' gut microbiome is considered to be associated with many diseases. Inflammatory bowel diseases (IBD) including Crohn's disease and ulcerative colitis, are gut related disorders affecting the intestinal tract. Although some metagenomics studies are conducted on IBD recently, our current understanding of the precise relationships between the human gut microbiome and IBD remains limited. In this regard, the use of state-of-the art machine learning approaches became popular to address a variety of questions like early diagnosis of certain diseases using human microbiota. Methods has superiority over other methods. Although, an algorithm can detect some injections easily, same algorithm can be fail when injection type changed. So methods have got different success results when the injection types changed. For that reason, different injection types are applied on power system IEEE 14 bus system via created special hacking algorithm. PSCAD and python linkage has been used for simulation and detection parts. 3 different injection types created and applied on the system and five different most popular algorithms (SVM, k- NN, LDA, NB, LR) tested. In the present study we investigated classification and feature selection methods for the differentiation of two subtypes of NSCLC, namely adenocarcinoma (ADC) and squamous cell carcinoma (SqCC). The major advances in understanding the effects of therapy agents suggest that future targeted therapies will be increasingly subtype specific. We obtained positron emission tomography (PET) images of 93 patients with NSCLC, 39 of which had ADC while the rest had SqCC. Random walk segmentation was applied to delineate three-dimensional tumor volume, and 39 texture features were extracted to grade the tumor subtypes. We examined 11 classifiers with two different feature selection methods and the effect of normalization on accuracy. The classifiers we used were the k-nearest-neighbor, logistic regression, support vector machine, Bayesian network, decision tree, radial basis function network, random forest, AdaBoostM1, and three stacking methods. To evaluate the prediction accuracy we performed a leave-one-out cross-validation experiment on the dataset. We also considered optimizing certain hyperparameters of these models by performing 10-fold cross-validation separately on each training set. We found that the stacking ensemble classifier, which combines a decision tree, AdaBoostM1, and logistic regression methods by a metalearner, was the most accurate method for detecting subtypes of NSCLC, and normalization of feature sets improved the accuracy of the classification method.Article Citation - WoS: 7Citation - Scopus: 5Effect of Interpolation on Specular Reflections in Texture-Based Automatic Colonic Polyp Detection(Wiley, 2020-06-26) Kacmaz, Rukiye Nur; Yilmaz, Bulent; Aydin, ZaferReflections of LED light cause unwanted noise effects called specular reflection (SR) on colonoscopic images. The aim of this study was to seek answers to the following two questions. (a) How are the texture features used in automatic detection of polyps affected by the interpolation on specular reflections? (b) If they are affected does it really affect the classification performance? In order to answer these questions, we used 610 colonoscopy images, and divided each image into tiles whose sizes were 32-by-32 pixels. From these tiles, we selected the ones without any specular reflection. We added different shape and size specular reflections cropped from real images onto the reflection-free tiles. We then used the nearest neighbors, bilinear and bicubic interpolation techniques on the tiles on which SRs were added. On these tiles we extracted 116 texture features using 3 second-order approaches, and 4 first-order statistics. First, we used paired samplettest. Second, we performed automatic classification of polyps and background using random forest and k nearest neighbors (k-NN) approaches using the texture features for different combinations of specular reflections added on the tiles from the polyp or background. The results showed that depending on the size of specular reflection, interpolation can cause a significant difference between the texture features that were coming from reflection-free tiles and the same tiles on which interpolation was performed. Several methods have been developed for detecting tumor cells. However, automated quantification of cells in the presence of immunomagnetic beads has not been studied. In this study, we developed computer vision based algorithms to quantify the leukemia cells captured and separated by micron size immunomagnetic beads. Color, size based object identification and machine learning based methods were implemented to quantify targets in the images recorded by a bright field microscope. Images acquired by a 40x or a 20x objective were analyzed, the immunomagnetic beads were detected with an error rate of 0.0171 and 0.0384 respectively. Our results reveal that the proposed method attains 91.6% precision for the 40x objective and 79.7% for the 20x objective. This algorithm has the potential to be the signal readout mechanism of a biochip for cell detection. (C) 2019 Elsevier Ltd. In this work, we develop machine learning classifiers that can identify anomalous electricity consumption in Turkey. Starting from weekly electricity usage data, we develop new features that capture statistical and frequency domain characteristics of the customers and their consumption patterns. We analyze the effect of reducing number of feature descriptors through dimensionality reduction and feature selection techniques. To overcome the class imbalance problem, we implement several ensemble methods and compare their prediction accuracy to those of the standard classifiers. The proposed features and combining strengths of different classifiers bring significant improvements on performance metrics, which is demonstrated through detailed simulations on shopping mall sector. We anticipate that advances in this field will contribute to the economies considerably. © 2018 Elsevier B.V., All rights reserved.
