Article High Carbohydrate Diet Decreases Microbial Diversity and Increases Il-1β Levels in Mice Colon(Korean Society Food Science & Technology-kosfost, 2024) Ulutas, Mehmet Sefa; Aydin, Erkin; Cebeci, AysunWestern diet is known to contribute to intestinal dysbiosis and the progression of inflammation. Although the Turkish diet has different macronutrient contents, the intestinal inflammatory disease incidences in T & uuml;rkiye are comparable to Western countries. Thus, we hypothesized that high carbohydrate diets also contribute to inflammation of the colon. We compared diets with different macronutrient compositions and investigated their effects on colonic microbiota, cytokine, histology, and tight junction protein levels. High carbohydrate diet caused the lowest microbial diversity and is accompanied by the highest expression of interleukin-1 beta and claudin-1. A low carbohydrate diet with zero fiber resulted in the lowest inflammatory markers as well as the lowest occludin and claudin levels. Overall, our results indicate that carbohydrate and fiber contents of the diets are important contributors to colon health.Article Broadband Low Reflection Surfaces With Silicon Nanopillar Hexagonal Arrays for Energy Harvesting in Photovoltaics(Springer, 2022) Tut, TurgutIn this study, optimization of the silicon nanopillar arrays and thin films coated on silicon substrate has been investigated in order to minimize the optical reflection loss from the silicon substrate surface. Nanopillars's filling ratio, pillar height, pillars diameter, sidewall incline angle, and step coverage with dielectric thin film thickness are systematically optimized together for the first time with these type of nanostructures. Full-field Finite Difference Time Domain method is used to simulate electro-magnetic fields and calculate the reflection from the modified nanostructured substrate surfaces in 400-1100 nm spectral range. Optimization recipe is clearly presented and this is not only useful for hexagonal arrays but also for regular arrays of nanopillars in general. We also further decrease the reflection by using step coverage concept which is the result of nonconformal coating on steps and trenches of thin films. We obtained approximately 2% of weighted average reflection in the 400-1100 nm range for perpendicular incident solar radiation which is one of the best results reported for this type of nanostructured surfaces in the literature.Article Citation - WoS: 26Citation - Scopus: 29A Detailed Investigation of Electronic and Optical Properties of the Exciton, the Biexciton and Charged Excitons in a Multi-Shell Quantum Dot Nanocrystal(IOP Publishing Ltd, 2014) Akturk, Abdurrahman; Sahin, Mehmet; Koc, Fatih; Erdinc, AhmetIn the present study, the electronic and optical properties of the exciton (X), the biexciton (XX) and charged excitons (X- and X+) in a multi-shell quantum dot nanocrystal have been systematically explored in detail. The electronic properties have been determined in the framework of the single-band effective mass approximation. For this purpose, the Poisson-Schrodinger equations have been solved self-consistently in the Hartree approximation. In the electronic structure calculations for XX, X- and X+, the quantum mechanical exchange-correlation potentials between particles of the same type have been taken into account in the local density approximation. Some optical parameters, such as the overlap integrals, recombination oscillator strengths, radiative lifetimes, etc, have been determined by using the single-particle energy levels and wavefunctions obtained. A different approximation, reported in Sahin and Koc 2013 Appl. Phys. Lett. 102 183103, has been used in the recombination oscillator strength calculations. The results have been presented comparatively as a function of the shell thicknesses, and the well widths and probable physical reasons underlying them have been discussed in detail.Article Citation - WoS: 9Citation - Scopus: 11Positive Solutions of the P-Laplacian Dynamic Equations on Time Scales With Sign Changing Nonlinearity(Texas State Univ, 2018) Dogan, AbdulkadirThis article concerns the existence of positive solutions for p-Laplacian boundary value problem on time scales. An example illustrates our results.Article Citation - WoS: 28Citation - Scopus: 37An Investigation on the Effect of Heat-Moisture Treatment on Baking Quality of Wheat by Using Response Surface Methodology(Academic Press Ltd- Elsevier Science Ltd, 2017) Cetiner, B.; Acar, O.; Kahraman, K.; Sanal, T.; Koksel, H.Effect of heat-moisture treatment on quality properties of two bread wheats (cvs. Tosunbey and Bayraktar) were investigated by using response surface methodology (RSM). Temperature and moisture conditions in the experimental design were in the range of 55-95 degrees C and 13-19%. Heat-moisture treated grains were milled into flour and quality properties were determined. The optimum moisture temperature combination for the highest dry gluten, Zeleny sedimentation, Alveograph W and bread volume values were estimated as 14%-63 degrees C for Tosunbey and 19%-55 degrees C for Bayraktar samples. Alveograph W seems to be a good indicator of baking quality for wheats treated at higher temperatures. In order to describe the relationship between the dependent and independent variables (moisture, temperature), the response values were fitted by second order polynomial models. Significance analysis showed that the effect of both moisture and temperature on dry gluten content, sedimentation and falling number values for Tosunbey; falling number and damaged starch values for Bayraktar were significant (p < 0.05). The effect of temperature on Farinograph water absorption, W and PSG, bread volume and firmness values were significant for both cultivars (p < 0.05). It can be concluded that improvement in baking quality can be achieved and flours with different properties can be produced by heat-moisture treatments on wheat. Since these motors operate with their cavities filled with fluid, the variations in fluid viscosity and density, compared to air, result in the occurrence of damping losses. Furthermore, this loss can be attributed to the motor's stator and rotor surface geometry, as the liquid within the motor cavity moves unrestrictedly within the motor housing. This study involves the examination of the damping loss in a 24-slot IM under different stator slot indentations. The investigation utilizes computational fluid dynamics (CFD) finite element analysis (FEA) and is subsequently validated through experiments. The aim of this work is to emphasize the significance of fluid damping loss in submerged machines. Results reveal that the damping loss exceeds 8% of the motor output power when the stator surface has indentations, and it diminishes to 3.2% of the output power when a custom wedge structure is employed to eliminate these surface indentations.Article Citation - WoS: 11Citation - Scopus: 11Antibacterial Bilayered Skin Patches Made of HPMA and Quaternary Poly(4-Vinyl Pyridine)(Korean Fiber Soc, 2018) Isoglu, I. Alper; Demirkan, Cemre; Seker, Mine Gul; Tuzlakoglu, Kadriye; Isoglu, Sevil DincerThis study aimed to produce poly(4-vinyl pyridine) and hydroxypropyl methacrylamide (HPMA)-based bilayer wound dressings materials enhancing healing mechanism for the wounds which have self-healing problem and high infection risk. These materials were designed to protect wound from secondary traumas caused microorganism invasion and do not have toxic substance release problem. Synthesis of quaternary poly(4-vinyl pyridine) (poly(Q4-VP)) which is the antibacterial layer of wound dressing material was carried out in two stages. At first stage, poly(4-vinyl pyridine) polymer was synthesized from 4-vinyl pyridine monomer by free radical polymerization. Then, poly(Q4-VP) was synthesized from poly(4-VP) by alkylation reaction with 6-bromocaproic acid. Resulted polymer was structurally characterized by FT-IR. The macroporous spongy structure, as the lower layer of wound dressing material, was prepared by cryogelation of HPMA. Then, the antibacterial polymer was electrospun onto the cryogel structure and bilayered material was obtained. Cryogel structure, fiber morphology and layer integration was examined by SEM. In order to enhance wound healing process, ascorbic acid (vitamin C) was loaded to cryogel layer and release was followed by spectrophotometrically. The antimicrobial properties of the materials were examined against Escherichia coli, Staphylococcus aureus and Candida albicans, respectively. According to the results, bilayered, antibacterial and antifungal against Staphylococcus aureus and Candida albicans, temporary wound dressings which can stimulate wound healing and have high swelling capacity were obtained successfully.Article Citation - WoS: 9Citation - Scopus: 10An Answer to Colon Cancer Treatment by Mesenchymal Stem Cell Originated from Adipose Tissue(Mashhad Univ Med Sciences, 2018) Iplik, Elif Sinem; Ertugrul, Baris; Kozanoglu, Ilknur; Baran, Yusuf; Cakmakoglu, BediaObjective(s): Colon cancer is risen up with its complex mechanism that directly impacts on its treatment as well as its common prevalence. Mesenchymal stem cells (MSCs) have been considered as a therapeutic candidate for conventional disease including cancer. In this research, we have focused on apoptotic effects of adipose tissue-derived MSCs in colon cancer. Materials and Methods: MSCs were obtained from adipose tissue and characterized by Flowcytometer using suitable antibodies. MSCs, HT-29, HCT-116, RKO and healthy cell line MRC5 were cultured by different seeding procedure. After cell viability assay, changes in caspase 3 enzyme activity and the level of phosphatidylserine were measured. Results: For cell viability assay, a 48 hr incubation period was chosen to seed all cells together. There was a 1.36-fold decrease in caspase 3 enzyme activity by co-treatment of RKO and MSCs in addition to 2.02-fold decrease in HT-29 and MSCs co-treatment, and 1.103-fold increase in HCT-116 and MSCs. The results demonstrated that HCT-116 led to the highest rate of apoptotic cell death (7.5%) compared with other cells. Conclusion: We suggest that MSCs might remain a new treatment option for cancer by its differentiation and repair capacity.Article Citation - WoS: 23Citation - Scopus: 25Selective Removal of Cationic Micro-Pollutants Using Disulfide-Linked Network Structures(Royal Soc Chemistry, 2017) Atas, Mehmet Sahin; Dursun, Sami; Akyildiz, Hasan; Citir, Murat; Yavuz, Cafer T.; Yavuz, Mustafa SelmanMicropollutants are found in all water sources, even after thorough treatments that include membrane filtration. New ones emerge as complex molecules are continuously produced and discarded after used. Treatment methods and sorbent designs are mainly based on non-specific interactions and, therefore, have been elusive. Here, we developed swellable covalent organic polymers (COP) with great affinity towards micropollutants, such as textile industry dyes. Surprisingly, only cationic dyes in aqueous solution were selectively and completely removed. Studies of the COPs surfaces led to a gating capture, where negatively charged layer attracts cationic dyes and moves them inside the swollen gel through diffusive and hydrophobic interaction of the hydrocarbon fragments. Despite its larger molecular size, crystal violet has been taken the most, 13.4 mg g(-1), surpassing all competing sorbents. The maximum adsorption capacity increased from 12.4 to 14.6 mg and from 8.9 to 11.4 mg when the temperature of dye solution was increased from 20 to 70 degrees C. The results indicated that disulfide-linked COPs are attractive candidates for selectively eliminating cationic dyes from industrial wastewater due to exceptional swelling behaviour, low-cost and easy synthesis.Article Citation - WoS: 1Citation - Scopus: 2Is Artificial Intelligence a Trustworthy Route Navigation System for Smart Urban Planning(Univ Alexandru Ioan Cuza, Centrul Studii Europene, 2024) Kourtit, Karima; Nijkamp, Peter; Osth, John; Turk, UmutIn the age of smart or intelligent cities, the use of Artificial Intelligence (AI) presents a spectrum of new opportunities and challenges for both the research and policy community. The present study explores the intricate interplay between AI-generated content and actual choice spectra in urban planning. It focuses on the concept of 'city intelligence' and related AI concepts, underscoring the pivotal role of AI in addressing and understanding the quality of life in contemporary urban environments. As AI continues its transformative impact on communication and information systems in the realm of urban planning, this study brings to the forefront key insights into the challenges of validating AI-based information. Given the inherently subjective nature of AIgenerated content, and its influential role in shaping user-perceived value, AI will most likely be a game changer catalyzing enhancements in the urban quality of life and inducing favorable urban developments. Additionally, the study also addresses the significance of the so-called 'Garbage-in Garbage-out' (GiGo) principle and 'Bullshitin Bullshit out' (BiBo) principle in validating AI-generated content, and seeks to enhance our understanding of the spatial information landscape in urban planning by introducing the notion of an urban X'XQ' performance production function.Article Citation - WoS: 73Citation - Scopus: 78Influence of NaNo SiO2 and NaNo CaCo3 Particles on Strength, Workability, and Microstructural Properties of Fly Ash-Based Geopolymer(Ernst & Sohn, 2020) Durak, Ugur; Karahan, Okan; Uzal, Burak; Ilkentapar, Serhan; Atis, Cengiz DuranThe influence of nano SiO2(NS) and CaCO3(NC) particles on the properties of class F fly ash based geopolymer mortar activated with different sodium ion concentrations have been investigated. Mortar mixture proportions were 1:3:0.3 for binder, sand, and water, respectively. Nano SiO2 and CaCO3 particles were replaced with a binder by weight basis at the ratios of 1, 2, and 3% in the mixtures. Sodium concentrations amount used were 8, 10, and 12% Na+ of binder content. Geopolymer mortar samples were cured at 60, 75, and 90 degrees C in a furnace for 24, 48, and 72 hr. After the heat curing process, flexural, and compressive strength tests were performed. The changes in the microstructure of geopolymer due to influence of nanoparticles were examined by utilizing isothermal calorimetric studies on geopolymer paste, and field-emission scanning electron microscopy (FESEM). Based on laboratory work results, it was concluded that for all sodium ion concentrations, the addition of nano SiO2 and CaCO3 particles improved the flexural and compressive strengths after 24 hr heat curing. However, the favorable effects of nanoparticles on strength properties tend to disappear after 48 and 72 hr heat curing. The results of isothermal calorimetric studies showed that nano SiO2 and CaCO3 particles accelerated the geopolymeric reactions at an early age. FESEM results showed that additions of nanoparticles made the microstructure of geopolymer products more intense and compact.Article Citation - WoS: 12Citation - Scopus: 13Highly Luminescent ZnCdTeS Nanocrystals With Wide Spectral Tunability for Efficient Color-Conversion White-Light(IOP Publishing Ltd, 2021) Soheyli, Ehsan; Zargoush, Sirous; Yazici, Ahmet Faruk; Sahraei, Reza; Mutlugun, EvrenCdTe-based semiconductor nanocrystals (NCs) with size and composition-dependent efficient bandgap properties are historically mature nanomaterials for colloidal optoelectronic applications. In this work, we present the highly luminescent quaternary ZnCdTeS NCs with tunable emission across a wide visible spectrum from green to red spectral range. Prepared via a direct aqueous-based approach, a second capping agent of trisodium citrate (TSC) was used to enhance the photoluminescence (PL) emission efficiency, the chemical stability, and to spectrally widen the coverage of the emission spectra of ZnCdTeS NCs. Adding TCS created a remarkable blue shift from 572 nm in the absence of TSC, to 548 nm. On the other hand, upon optimization of experimental parameters, superior ZnCdTeS NCs with a narrow PL profile typically less than 50 nm, the high quantum efficiency of 76%, and tunable emission from 515-to-645 nm were synthesized in an aqueous solvent. The keynotes were the superior and reproducible luminescent properties for the core only NCs, without shell and using relatively low reaction temperatures. It was shown that in the suggested synthesis method, the high efficiency emitted color of ZnCdTeS NCs can be easily controlled from 515-to-650 nm with excellent stability against harsh conditions. The biexponential decay profiles of samples prepared at different reaction temperatures demonstrated that the average recombination lifetime is below 40 ns and increases with the growth of the ZnCdTeS NCs. Results reveal that the excitonic energy levels have the main role in the recombination process. Finally, to demonstrate the functional advantages of the prepared NCs in optoelectronics, the NCs were used to fabricate color-conversion white light-emitting diodes. The color coordinate of the device is recorded as (0.4951, 0.3647) with CRI of 91, CCT of 1954 K, and LER of 251 lm W-1 by employing only two distinct emitters for color conversion.Article Citation - WoS: 21Citation - Scopus: 23Photonic-Lantern Coherent LIDAR System(Optical Soc Amer, 2015) Ozdur, Ibrahim; Toliver, Paul; Woodward, T. K.In this work, a photonic-lantern-based coherent LIDAR system is experimentally demonstrated and the voltage signal-to-noise ratio improvement is analyzed. A voltage signal-to-noise ratio (SNRV) improvement of 2.8 is demonstrated experimentally for photonic-lantern-based coherent receivers relative to single-mode coherent receivers. The voltage signal-to-noise ratio improvement is obtained when other parameters are kept constant. We have also analyzed the effect of random optical power distribution among the single-mode fibers. We found that the distribution does not significantly impact the SNRV improvement. The mean value of voltage signal-to-noise ratio improvement is found to be similar to 2.4. The mutations on the genome of SARS-CoV-2 led to the emergence of new variants, some of which are classified as "variant of concern" due to their increased transmissibility and better viral fitness. The Omicron variant, as the latest variant of concern, dominated the current COVID-19 cases all around the world. Unlike the previous variants of concern, the Omicron variant has 15 mutations on the receptor-binding domain of spike protein and the changes in the key amino acid residues of S protein can enhance the binding ability of the virus to hACE2, resulting in a significant increase in the infectivity of the Omicron variant. Therefore, there is still an urgent need for treatment and prevention of variants of concern, particularly for the Omicron variant. In this study, an in silico drug repurposing was conducted through the molecular docking of 2890 FDA-approved drugs against the mutant S protein of SARS-CoV-2 for Omicron variant. We discovered promising drug candidates for the inhibition of alarming Omicron variant such as quinestrol, adapalene, tamibarotene, and dihydrotachysterol. The stability of ligands complexed with the mutant S protein was confirmed using MD simulations. The lead compounds were further evaluated for their potential use and side effects based on the current literature. Particularly, adapalene, dihydrotachysterol, levocabastine and bexarotene came into prominence due to their non-interference with the normal physiological processes. Therefore, this study suggests that these approved drugs can be considered as drug candidates for further in vitro and in vivo studies to develop new treatment options for the Omicron variant of SARS-CoV-2. Therefore, tribological performance is critical for the components used as tandem parts, especially for the MMCs (Metal Matrix Composites) which are a unique class of materials having extensive application areas such as aerospace, aeronautics, marine engineering and the defense industry. Current work covers the optimization study of production parameters for surface roughness and tribological indicators of newly produced cast iron reinforced bronze MMCs. In this context, two levels of temperature (400 and 450 degrees C), three levels of pressure (480, 640 and 820 MPa) and seven levels of reinforcement ratios (60/40, 70/30, 80/20, 90/10, 100/0 of GGG40/CuSn10, pure bronze-as received and pure cast iron-as received) are considered. According to the findings obtained by Taguchi's signal-to-noise ratios, the reinforcement ratio has a dominant effect on surface roughness parameters (Ra and Rz), the coefficient of friction and the weight loss in different levels. In addition, 100/0 reinforced GGG40/CuSn10 gives minimum surface roughness, pure cast iron provides the best weight loss and pure bronze offers the desired coefficient of friction. The results showed the importance of material ingredients on mechanical properties by comparing a wide range of samples from starting the production phase, which provides a perspective for manufacturers to meet the market supply as per human requirements.Editorial Citation - WoS: 14Citation - Scopus: 15Networking and Communications for Smart Cities Special Issue Editorial(Elsevier Science Bv, 2015) Theoleyre, Fabrice; Watteyne, Thomas; Bianchi, Giuseppe; Tuna, Gurkan; Gungor, V. Cagri; Pang, Ai-ChunArticle Citation - WoS: 2Citation - Scopus: 1Computational Prediction of MicroRNAs in Histoplasma Capsulatum(Academic Press Ltd- Elsevier Science Ltd, 2020) Demirci, Mueserref Duygu SagarMicroRNAs (miRNAs) are small and non-coding RNAs that regulate gene expression through post-transcriptional regulation. Although, the standard miRNA repository, MiRBase, lists more than 200 organisms having miRNA mediated regulation mechanism and thousands of miRNAs, there is not enough information about miRNAs of fungal species. Considering that there are various fungal pathogens causing disease phenotypes, it is important to search for miRNAs of those organisms. The leading cause of endemic mycosis in the USA is a fungal disease known as histoplasmosis, which is resulted by infection with a fungal intracellular parasite, Histoplasma capsulatum (H. capsulatum). In this work, genomes of H. capsulatum strains NAm1 and G217B were explored for potential miRNA like sequences and structures. Through a complex workflow involving miRNA detection and target prediction, several miRNA candidates of H. capsulatum and their possible targets in human were identified. The results presented here indicate that H. capsulatum might be one of the fungal pathogens having a miRNA based post-transcriptional gene regulation mechanism and it might have a miRNA mediated host - parasite interaction with human.Article Citation - WoS: 3Citation - Scopus: 3Robust Reactivity, Neutron Source, and Precursor Estimators for Nuclear Reactors(Elsevier Science SA, 2013) Ablay, GunyazReactivity, precursor concentration, and external neutron source strength determine control, operation and performance of nuclear reactors. To quantify the signal amplification, optical micrographs are analyzed to measure changes in pixel area and pixel intensity. Microcontact-printed surface receptors are arranged in alternating lines on gold chips, enabling differential calculations. In a model experiment, target molecules-streptavidin-are first captured and separated by biotin-coated magnetic particles, and then exposed to a gold surface functionalized with biotin-coupled bovine serum albumin, forming a sandwich assay. Applying a magnetic field and introducing uncoated magnetic particles resulted in accumulation around magnetic particles in the sandwich assay and enhancement of the contrast to noise ratio at least by eight-fold in a range of 0.1-100 mu M.Article Citation - WoS: 1Citation - Scopus: 10Existence of Three Positive Solutions for an M-Point Boundary-Value Problem on Time Scales(Texas State Univ, 2013) Dogan, AbdulkadirWe study an m-point boundary-value problem on times scales.
