    BrAIn: A Comprehensive Artificial Intelligence-Based Morphology Analysis System for Brain Organoids and Neuroscience

    Human-induced pluripotent stem cells (iPSCs) offer transformative potential for biomedical research, with iPSC-derived organoids providing more physiologically relevant models than traditional 2D cell cultures. Among these, brain organoids (BO) are particularly valuable for drug screening, disease modeling, and investigations into molecular pathways. Accurate representation of brain morphology is critical, as more complex organoid structures better mimic the human brain. Deep learning (DL) and machine learning (ML) approaches have become integral to analyzing organoid morphology, yet tools for comprehensive, time-resolved assessments are scarce. Here, we introduce BrAIn, a DL-based application for analyzing the developmental progression of BOs. BrAIn tracks their evolution from embryoid bodies (EBs) and quantifies parameters including area, Feret diameter, perimeter, roundness, and circularity. It also classifies budding and abnormal morphologies of 3D organoids and detects monolayer neural rosette structures, key features of neuronal differentiation. Designed with accessibility in mind, BrAIn provides a no-code interface, enabling researchers of all technical backgrounds to conduct advanced morphological analyses with ease. Our study demonstrates the application of BrAIn to evaluate the effects of different growth conditions-static, orbital shaker, and microfluidic chip-based-on BO development. Orbital shaker cultures resulted in the largest organoids, while chip-based systems achieved more homogeneous growth. Both conditions produced organoids with greater morphological complexity compared to static culture. BrAIn emerges as a robust, user-friendly tool to quantify BO development and explore how versatile growth conditions influence their morphology and maturation.

    IGPRED: Combination of Convolutional Neural and Graph Convolutional Networks for Protein Secondary Structure Prediction

    There is a close relationship between the tertiary structure and the function of a protein. One of the important steps to determine the tertiary structure is protein secondary structure prediction (PSSP). For this reason, predicting secondary structure with higher accuracy will give valuable information about the tertiary structure. Recently, deep learning techniques have obtained promising improvements in several machine learning applications including PSSP. In this article, a novel deep learning model, based on convolutional neural network and graph convolutional network is proposed. PSIBLAST PSSM, HHMAKE PSSM, physico-chemical properties of amino acids are combined with structural profiles to generate a rich feature set. Furthermore, the hyper-parameters of the proposed network are optimized using Bayesian optimization. The proposed model IGPRED obtained 89.19%, 86.34%, 87.87%, 85.76%, and 86.54% Q3 accuracies for CullPDB, EVAset, CASP10, CASP11, and CASP12 datasets, respectively.

    Enhancing Diagnostic Quality in Panoramic Radiography: A Comparative Evaluation of GAN Models for Image Restoration

    Panoramic imaging is a widely utilized technique to capture a comprehensive view of the maxillary and mandibular dental arches and supporting facial structures. This study evaluates the potential of the Generative Adversarial Network (GAN) models-Pix2Pix, CycleGAN, and RegGAN-in enhancing diagnostic quality by addressing combinations of common image distortions. A panoramic radiograph data set was processed to simulate four types of distortions: (i) blurriness, (ii) noise, (iii) combined blurriness and noise, and (iv) anterior-region-specific blurriness. Three GAN models were trained and analyzed using quantitative metrics such as the peak signal-to-noise ratio (PSNR) and the structural similarity index measure (SSIM). In addition, two oral and maxillofacial radiologists conducted qualitative reviews to assess the diagnostic reliability of the generated images. Pix2Pix consistently outperformed CycleGAN and RegGAN, achieving the highest PSNR and SSIM values across all types of distortions. Expert evaluations also favored Pix2Pix, highlighting its ability to restore image accuracy and enhance clinical utility. CycleGAN showed moderate improvements in noise-affected images but struggled with combined distortions, while RegGAN yielded negligible enhancements. These findings underscore its potential for clinical application in refining radiographic imaging. Future research should focus on combining GAN techniques and utilizing larger datasets to develop universally robust image enhancement models.

    AI-Enhanced PV Power Forecasting Using Cloud Thickness and Motion in Kayseri, Türkiye

    The incorporation of renewable energy in photovoltaic (PV) systems has made significant progress. The inherent intermittency nature of PV generation, nevertheless poses an obstacle to accurate energy forecasting. Historical PV production plus meteorological data such as temperature, humidity, and atmospheric pressure are largely utilized in present methods of forecasting. However, cloud thickness and dynamics-integrated system, has not been investigated and tested in real-world examples yet.This research seeks to fill this gap in research through the development of a new AI-based PV forecasting model that incorporates cloud thickness, cloud motion, and solar position into the forecasting model. Cloud properties and their impact on solar radiation are computed through a deep learning-based panel-shadowing model. For cloud movement forecasting, a gated recurrent unit (GRU) is used, while multiple convolutional neural networks (CNNs) are used for estimating cloud thickness. These outcomes are then integrated with measurements from environmental sensors to improve the accuracy of the predictions.The system was implemented and tested at Abdullah G & uuml;l University and exhibited a remarkable improvement in forecasting accuracy compared to current models. The results prove that cloud motion and thickness improve the accuracy of PV predictions, which is important for energy market stability and power grid operations.

    A Deep Learning Approach With Bayesian Optimization and Ensemble Classifiers for Detecting Denial of Service Attacks

    Detecting malicious behavior is important for preventing security threats in a computer network. Denial of Service (DoS) is among the popular cyber attacks targeted at web sites of high-profile organizations and can potentially have high economic and time costs. In this paper, several machine learning methods including ensemble models and autoencoder-based deep learning classifiers are compared and tuned using Bayesian optimization. The autoencoder framework enables to extract new features by mapping the original input to a new space. The methods are trained and tested both for binary and multi-class classification on Digiturk and Labris datasets, which were introduced recently for detecting various types of DDoS attacks. The best performing methods are found to be ensembles though deep learning classifiers achieved comparable level of accuracy.
